Chemical formulas

Chemical formulas make invisible molecules visible on paper — and in skeletal formulas, most atoms go unwritten, left for the reader to fill in.

歴史History

From symbols to structure.

Elements went from planetary symbols to the initials of their names.

Gold = the Sun
Dalton's hydrogen
Berzelius's hydrogen

In the age of alchemy, elements and substances were written with symbols standing for planets and the like. Around 1808 the English chemist John Dalton drew atoms as circles, which were tedious to write. Around 1813 the Swedish chemist Jöns Jacob Berzelius proposed writing each element as the initial of its name, giving us the forerunners of today's H (hydrogen), O (oxygen) and C (carbon). Atom counts were first written as superscripts, and later as the subscripts we use now (the “₂” in H₂O).

The same atoms joined differently make a different substance — so chemists began drawing the connections as lines.

CH₃–CH₂–OH エタノール(お酒の成分・液体)Ethanol (in alcoholic drinks; a liquid)
CH₃–O–CH₃ ジメチルエーテル(常温で気体)Dimethyl ether (a gas at room temperature)
C₂H₆OBoth have the molecular formula C₂H₆O

A molecular formula (which atoms, and how many) can't tell such substances apart. So in the 1850s–60s the Scottish chemists Archibald Couper and Alexander Crum Brown, among others, created structural formulas that draw the connections between atoms as lines. In 1865 the German chemist August Kekulé proposed benzene's hexagonal ring, and in 1874 van 't Hoff (Dutch) and Le Bel (French) showed that carbon's bonds point to the corners of a three-dimensional tetrahedron.

Skeletal formulas

The ultimate
“reader fills it in” notation.

Every line end and bend is a carbon — neither the carbons nor their hydrogens are written.

(C₄H₁₀)。 Butane: only three lines are drawn. Hidden: 4 carbons and 10 hydrogens (C₄H₁₀).

In the skeletal formulas widely used in organic chemistry (the chemistry of carbon-based substances), every line end and bend is taken to be a carbon. And because carbon always forms four bonds, the number of hydrogens attached can be worked out — so those are left out too.

Most of the molecule's atoms aren't on the page — a chemist fills them in at a glance.

A trained chemist looks at the pattern of lines and, at a glance, fills in the unwritten carbons and hydrogens. It is an extremely compressed notation that only works because writer and reader share the same rules.

Experts read symbols not one by one, but as whole patterns.

In 1973 the American psychologists William Chase and Herbert Simon showed that chess masters memorize a board in an instant as patterns of pieces. Chemists reading skeletal formulas do the same: experts recognize clusters of symbols as patterns.

People and machines

Machines need

spelled out.

The atoms and connections people fill in mentally have to be stated explicitly, as text, for machines.

そのために、1988年にアメリカの化学者デイビッド・ワイニンガーが開発したSMILES(分子を1行の文字列で表す書き方)や、2005年にIUPAC(国際純正・応用化学連合=化学の名前や記号のルールを決める国際組織)が公開したInChI(分子を一意に表す国際的な識別子)のような形式がつくられました。 That is why formats such as SMILES (writing a molecule as a single line of text), developed in 1988 by the American chemist David Weininger, and InChI (an international identifier that names each molecule uniquely), released in 2005 by IUPAC (the International Union of Pure and Applied Chemistry, which sets the rules for chemical names and symbols), were created. They write out as text the carbons and the atom-to-atom connections that skeletal formulas leave out.
